Calibrating SE of shocks

Hello. I would like to calibrate some stderr of some shocks and not estimate them. For this purpose should I use shocks block??

Yes, you should. If you specify the SE of an shock in the shocks block, Dynare takes this value as given in the estimation, if this SE is not included in the estimated_params block.
